Is there a way to change the actual search result in custom templates? I am
using [--SEARCHRESULT--] but I would like to alter the way it is presented.
Can I do this?

During the [-- LOOP SEARCH --] loop, [-- SEARCHRESULT --] can be either
the product found by the search, or a link to the store page(s) that
product is on. If a product is on multiple pages, it could have multiple
links, each one output by its own iteration through the loop.

If [-- SEARCHRESULT --] is a product it uses the [-- DEFINE PRODUCT --]
section of whatever template is set as the 'Product Template Override'
in Preferences -> Search Settings -> Search Layout (the default is a
product template called 'search_product' and can be copied in
Merchandising -> Custom Templates), unless the Product Template Override
checkbox is unchecked, in which case the product's assigned template is
used. I would recommend using an override template for products on your
search results pages so that if you can maintain a consistent look on
your search results pages even if your products have different templates
assigned to them.

If [-- SEARCHRESULT --] is a link to a store page, then it uses the [--
DEFINE LINK_TO_PAGE --] section of whatever page template is set as the
'Link Template Override' in Preferences -> Search Settings -> Search
Layout (the default is a page template called 'search_link', which can
also be copied in Merchandising -> Custom Templates). Again, I would
recommend using a specific page template for your search results for
uniformity.

In addition to what Loren said, if the search destination for the
product is set to moreinfo then a link to the moreinfo page is generated
and displayed. There is no direct way to format this link and it
doesn't use the link template override template.
