Are there any plans to integrate the "Verified by Visa" program to allow
cardholders to use a custom password to further protect them from fraud?

I also heard that merchants using Verified by Visa get further discounts
on their rates (though I'm not sure about that).

Will we see this in ShopSite soon?

Verified by Visa is being looked at. In some cases implentation may vary
based upon the payment gateway being supported. Since ShopSite does not
pre-annouce release dates I cannot tell you when you will see it, just that
you will see it supported in some fashion.

Great, thanks! We're just looking at ways to increase our visitor
conversion rates and any small benefit helps.

Is there some kind of Mastercard equivilant of the Verified by Visa program?

It's called Mastercard SecureCode, but the terms are different than
VISA's program. Read the fine print carefully.
