I'm using the Built in theme "Pinwheel" and I can't find how to place the same headers that I had used in all the pages and product pages on the registration and checkout pages, or at least to place the store logo on the top, but I do not want to place it using the Layout settings, because that way it appears in all pages and it interferes with my header design.

You can add a header and footer that is specific to the customer registration pages under Commerce > Customer Registration > Configure.
