Curious about page-wrapper coding

I have a general question about coding for the page-wrapper for the "Quick and Easy Custom Templates".

I am attempting to create a semi-custom template for a shopsite project. The questions reference the following:

My questions are: For the fixed page wrapper, should HTML5 be used, or something else? If so, what?
Is CSS3 permissible? If so, in-line or external?
What about JS, etc?
Where can I go to find answers if have any other similar questions?

ShopSite will output what ever you enter into the templates. So HTML5 and CSS3 would be fine. How that layout information is interpreted is a function of the browser displaying it, not the page generation.

Some data that ShopSite outputs is in table format (quantity pricing tables, shopping cart tables, etc), which may affect some of your layout. Divs can be use as long as you place them around any table layout that may be generated. ShopSite does not output XHTML code, it just uses standard html format.

The best thing to do is to give it a try in a demo store and see if your coding will display as you expect it to.
